Yep, we can build in a little x - y adjustment also. The MB does not have to
go the extent of the case, reducing the cost of manufacture, and the
mechanics of mounting are not all that difficult, and give additional
rigidness to the motherboard. Also if MB was the back of the enclosure there
is only the end mounting screws which would allow that span of fiberglass to
flex away from the enclosure when plugging boards in.

Given that you are going to put a shielding cover over the motherboard 
anyway, I'd go with your idea of putting the motherboard on standoffs 
which attach to a rear cover plate.
